Well I have to say firstly that I am not getting this behaviour on my own site nor, do I think, is anyone else. The information that the plugin uses is the menu structure that WP compiles for it's own menu and the code to decompile that is taken from the WP code that also does this. That would be the place to change it.

Are you sure you are not meaning the 'Manage > Subscription' menu option from the Subscribe to Comments plugin? For that will display with no menu at all using this plugin. This is because author Mark exits his program code before the footer is created and the menu plugin uses the footer to change the menu. There is nothing I can about this sadly and I have no idea why mark has done this odd thing.
